Is there anyway I can upgrade everything without having to put them all depots and manually changing them?

If you on about Electric to Monorail to the best of my knowledge the answer is no, I find the best way is just to build a monorail/maglev depot next to the existing one and build trains then send the old stock to the depot before quickly converting all the rails.
